None that I know of. I drove around for the first few days after purchase with both fobs in the car because I was too lazy to take the spare out to give to my wife.
Any customization settings it enforces are determined by either the one you used to unlock the driver's door or the driver's seat position you push. It may use whichever one it feels like to start the car but that doesn't really effect anything operationally or otherwise that I'm aware of.
